When you have a weapon that can cut through your whole-body bindings like a warm nice through butter, it's a little difficult to keep you bound. I don't know if Proto Man's body is encased in that block of Nate, or if the merging is on more of a molecular level and Proto Man has lost most of his body as well, but it's probably not very comfortable either way.
