The idea here is that Dr. Wily has realized that the recreation is the perfect chance to negate his failure the first time around, when the events in this storyline were current, and successfully take over the world. I mean, he has all of his equipment again, so why not try again? That's what he means when he says "second chance". In other words, he's going to break the rules of the recreation and try to take over the world for "real". And since Dr. Wily's breaking the rules, so's Proto Man, who's not supposed to be in this game at all.
