While it's true that Dr. Wily didn't really do anything wrong this time, and even his building of the Robot Masters was under duress, he's still wanted for the events of the previous games. Specifically, the last two games. Remember, he was caught at the end of Megaman 2, but they considered him rehabilitated for Megaman 3.
