I'm not sure if the malfunction was or wasn't part of Proto Man's plan, mostly because we'll never get to find out what the plan actually was. Regardless of Proto Man's intentions, the entire point of this part of the storyline was to continue X's feelings of abandonment and betrayal necessary for the rest of the storyline.
