It makes sense that Dr. Wily would prepare for Bob's powers, though exactly how he could program a machine to negate Bob's powers is another mystery. I suppose the cage might be some sort of mystical energy Faraday cage. Also, it might be worth noting that Bob did attempt to follow through on his threat, as he later mentions during the big final battle that he infiltrated Dr. Wily's lab and turned him into a pile of ash. It's not his fault he didn't know it was one of Wily's robotic replicas.
