Once Bob calmed down, he probably realized that killing Dr. Wily now would almost certainly cause a time paradox, since if Dr. Wily died here, he wouldn't be around in the future to, at the very lease, send Bob back in time in the first place. That being said, destroying the space-time continuum isn't necessarily enough to stop Bob if he's really mad.
