If George getting intentionally assimilated was Dr. Light's idea, it must have happened off-screen. As will be explained by X later, the reason the EMP didn't work as expected is that when X assimilated Mega Man, and then captured his core personality, he was able to absorb information on EMPs from Mega Man's Magnet Man memories, allowing him to protect himself against such an attack.
