Of course Mega Man is going to be the one to do it, but I realized the readers might want some valid reasons in context. So I thought about a few of them, and included them all in this comic. I mean, Mega Man is the only one of them there with any experience against Wily. Sure, X has plenty of experience himself, but that's all against Reploids and Sigma. He might not know how to deal with the signficantly weaker robots of Mega Man's era. X's second point is about how there's no one else in that time period that could do it, mostly since Proto Man didn't reappear until the third game. And lastly, experience or not, X could almost certainly blaze through any defenses Dr. Wily might be able to erect, being even more advanced and powerful than Bass, it would certainly muck with the timeline and continuity... something that I apparently only had a problem during this game parody and none of the others.
