In case it's not apparent, this is the Mega Man that was taken into the future to be fixed. And as you might now recall, he was also "kidnapped" by Bass and taken to Dr. Wily's fortress, where his stupidity programming was supposedly removed. That would mean that he's apparently smart now, and it's entirely likely that he has also realized that Dr. Wily is still evil and just faking the amnesia. Unfortunately, whatever is keeping Dr. Light from realizing the truth is also probably keeping him from listening to anything Mega Man has to say on the subject.
